I'm making a fancy endgrain cutting board, but two of the wood types turned out too similar in color. Do I dare masking and staining?Or is that a recipe for disaster?

I've heard of staining to match appearance, but never the reverse. As they say, "test on scrap".

Unlikely your mask will work to prevent bleed-over at the edges.  Penetration of the color will be limited and the pigment ( or dye) will tend to leach out if the board is used and cleaned.
Post a photo and list the woods you're using for a better answer.

I agree with Mark.  Skip the stain.  Enjoy the board for what it is or gift it.  And maybe make another more to your liking.

Masking is likely to bleed alright. You don't really need high contrast for a pattern but it may be what you desire. Also, with use, it may develop more character and contrast. Staining may not look so good after a lot of use and would be hard to re-new.
