Lathe problem

>I have a Grizzly heavy duty(?)lathe, all I could afford at the time, and I notice that the tailstock is about 30 or 40 thousandths lower than the headstock centerline. My question is will this create problems making 2 piece objects on the lathe when it comes to aligning the two pieces back together. I make peppermills shaped like wine bottles and split them below the rounded neck of the bottle. Everytime I go to reassemble and sand to make the pieces match they are eccentric to each other. Am I doing something wrong or is the tailstock offset causing this? This site is great with all the experienced people to draw knowledge from. Thanks
